In PolyNome -> Preferences you can choose whether to flash the whole screen, or the play button, or nothing.

You can also choose the timing of the flashing. The default is Time Sig Pulse which will flash at an appropriate interval based on the time signature (e.g. for a compound time signature like 12/8 it will flash on the dotted quarter note).
